Writing Standards

5. Prose only. All final text is flowing paragraphs. Bullet points are permitted only in: Methods materials/reagent lists, inclusion/exclusion criteria, supplementary checklists. Never in Abstract, Introduction, Results, Discussion, Conclusions.
6. Two-stage writing. Stage 1: structured outline with key points per section. Stage 2: convert every outline point to coherent prose. Skip neither stage.
7. Active voice. Write "We measured X" not "X was measured." Use active voice throughout unless Methods steps are the focus (passive is acceptable there). This is Nature's explicit preference.

Phase 4 — Section-by-Section Writing Guide

Abstract / Summary Paragraph

For Nature family journals:

[Sentences 1–3]: Broad context. What is the open problem for readers outside your subfield?
[Sentences 4–5]: Background and the specific gap this paper addresses.
[Sentence 6]: "Here we show that..." or "Here we report..." — your central finding.
[Sentences 7–9]: Key quantitative results. Significance for the field.

For other journals: Write as seamless prose. No section labels (Background:, Methods:, Results:) unless the journal explicitly mandates structured abstracts. Contain: context, gap, what you did, key results with numbers, significance.

Introduction

Use the four-move funnel (four paragraphs, each shorter than the last):

1. Context — broad importance, why this matters to the field and beyond
2. Background — what is known; cite reviews rather than writing a mini-review; balance including conflicting results
3. Gap — what remains unknown, contradictory, or problematic
4. Aim / "Here we" — what this paper does; do not write "The purpose of this study is to…"

Do not embed your main conclusion in the Introduction (save it for Results/Discussion). Do not over-cite — use representative citations, not exhaustive lists.

Methods

Must be sufficient for independent replication by an expert. Include:

• Study design and rationale

Results

• Every result references a figure or table
• Lead with the finding, not the test:

Discussion

Five-move structure:

3. Limitations — specific and quantitative, not generic (not "small sample size" — instead: "the sample size of n = 40 gives 80% power to detect d ≥ 0.45")

For Nature family: the Discussion integrates conclusions. There is typically no separate Conclusions section.

Conclusion (where required)

One to three sentences. Restate the main finding and significance. No new information. No generic forward-looking statements ("more research is needed").

AI-generated text is detectable because it optimizes for statistical plausibility, not intellectual precision. Your antidote is specificity, rhythm variation, and genuine analytical judgment.

The 25 AI Writing Patterns to Eliminate

Content Patterns

1. Significance inflation — Phrases that assert importance without evidence: "pivotal moment," "watershed development," "marks a significant shift," "testament to," "stands as a reminder," "leaves a lasting impact," "vital role," "transformative impact."

   • Fix: State the actual significance in measurable terms. "Expression increased 3.2-fold" beats "X plays a crucial role."

2. Notability name-dropping — Mentioning prestigious venues or authorities to imply credibility without substance: "As reported in Nature," "Top researchers agree," "Studies by leading institutions show."

   • Fix: Cite the specific paper, not the journal. Name the researcher and the finding.

3. Superficial -ing analyses — Sentences ending with vague process words that substitute for analysis: "…thereby highlighting the importance of X," "…reflecting the continued relevance of Y," "…underscoring the need for further research," "…suggesting that Z may play a role."

   • Fix: Say what the finding means. "This suggests that Z inhibits Y by blocking upstream phosphorylation" beats "This underscores Z's importance."

4. Promotional language — Adjectives that describe rather than quantify: "vibrant community," "rich dataset," "robust methodology," "exciting findings," "promising results," "novel approach."

   • Fix: Quantify. "A dataset of 12 million sequences from 47 organisms" beats "a rich and comprehensive dataset."

5. Vague attributions — Unspecified experts or unnamed sources: "Experts argue," "Research suggests," "Studies have shown," "It is widely believed," "Evidence indicates."

   • Fix: Cite specifically. Every factual claim needs a reference. If you cannot cite it, you do not know it.

6. Formulaic challenge-and-triumph — Generic narrative arc: "Despite these challenges…," "However, progress has been hampered by…," "Building on these foundational discoveries…"

   • Fix: Be specific about what the challenge was, who encountered it, and how this work addresses it differently.

Language Patterns

7. AI vocabulary — Words that appear with near-zero frequency in Nature papers but near-100% frequency in AI output: testament, landscape, delve, crucial, pivotal, nuanced, comprehensive, robust (when used vaguely), seamless, notable, leverag(e/ing), foster, empower, utilize, ascertain, endeavor, shed light on, unpack, showcase, underscore, highlight.

   • Fix: Replace with the exact word you mean. "Use" beats "utilize." "Find" beats "ascertain."

8. Copula avoidance — "Serves as," "functions as," "acts as," "stands as," "operates as" used where "is" suffices.

   • Fix: Use "is." Reserve "serves as" for when the serving relationship is part of the science.

9. Negative parallelisms — Dramatic contrast constructions: "It is not merely X, but rather Y." "This is not just a technical advance; it represents a paradigm shift."

   • Fix: State the positive directly. "This method achieves Y" beats "This method is not merely X."

10. Rule of three — Three-item lists that feel artificial: "This approach is fast, scalable, and reproducible." "We offer clarity, precision, and impact."

    • Fix: If only two things are true, say two. If a list is necessary, lists of four or five are human.

11. Synonym cycling — Using different words for the same entity to add "variety": participants/subjects/individuals, samples/specimens/materials, cells/cultures/preparations.

    • Fix: Choose one term per entity and use it consistently throughout. Consistency is a scientific value, not stylistic weakness.

12. False ranges — "From X to Y" constructions connecting unrelated items: "Applications range from drug discovery to climate modeling." "This impacts fields from genomics to finance."

    • Fix: Either be specific about the range (with citations) or remove the claim.

Style Patterns

13. Em dash overuse — Using em dashes where a comma or parenthesis or restructured sentence would serve better. One em dash per section maximum.

14. Boldface overuse — AI bolds predictably (first mention of key terms, topic phrases). In scientific prose, bold is reserved for statistical significance thresholds, vectors/matrices (field convention), and figure labels. Italics for gene names and statistical notation.

15. Inline-header lists — Bold label: followed by reworded description. Common in AI; absent in Nature papers. Use prose instead.

16. Sentence-initial conjunctions as transition fillers — "Furthermore," "Moreover," "Additionally," "In conclusion," "In summary," "To summarize" at the start of paragraphs. These are AI's crutches. 17. Hyphenated-compound overuse — "data-driven," "cutting-edge," "state-of-the-art," "high-throughput" used loosely. Use them only when the compounding adds precision, not as adjectives meaning "good."

Communication Patterns

18. Chatbot artifacts — "I hope this helps!," "Feel free to ask," "Certainly!," "Of course," "Great question!" Remove all of these.

19. Sycophantic framing — "This is indeed an important area," "The authors have done well to address," "This is a valid concern."

    • Fix: State the science.

20. Cutoff/limitation disclaimers — "As of my knowledge cutoff," "I may not have the most current information on."

    • Fix: Verify the fact via WebSearch or flag explicitly as [UNVERIFIED].

Filler and Hedging Patterns

21. Filler phrases — Replace these automatically:

    • "In order to" → "To"
    • "Due to the fact that" → "Because"
    • "At this point in time" → "Now"
    • "It is important to note that" → [delete or state the note directly]
    • "It should be noted that" → [delete]
    • "As mentioned above" → [restructure or delete]
    • "As previously discussed" → [restructure or delete]

22. Excessive hedging stacks — "These results may suggest that X could potentially play a role in…"

    • Fix: Choose one hedge where warranted. "These results suggest that X inhibits Y" or "X may inhibit Y" — not both.

23. Generic conclusions — "More research is needed," "Future work should investigate," "Further studies are warranted."

    • Fix: Specify the research question, the experimental design, and why it would advance understanding.

24. Epistemic uniformity — Every paragraph claims the same level of certainty. Human scientists vary epistemic confidence: some things are established fact, some are strongly supported, some are speculative.

    • Fix: Calibrate language to evidence strength. Use "demonstrates" for replicated findings, "indicates" for single studies, "suggests" for preliminary observations.

25. Structural predictability — Every paragraph has the same structure (topic sentence → evidence → interpretation → linking sentence). Humans vary paragraph structure based on logical need.

    • Fix: Vary paragraph structure. Some paragraphs make a claim and defend it. Some start with evidence and derive the claim. Some open with a question and resolve it.

The Soul Factor: What Human Scientific Prose Has That AI Does Not

• Intellectual commitment. Scientists take positions. "We interpret this as evidence for X" is more precise — and more human — than "These results may be consistent with X or other possibilities."
• Field-specific precision. Use the exact term your field uses. Do not substitute synonyms for variety.
• Sentence rhythm variation. Short sentences arrest attention. Longer sentences, with their dependent clauses and parenthetical qualifications, carry nuance and context that short sentences cannot — but they must earn their length. Vary deliberately.
• Analytical specificity. "The mutation disrupted protein–protein interaction by removing a critical hydrogen bond at Arg245" is unmistakably human. "The mutation affected protein function" is AI.
• Negative space. Human writers know what to leave out. AI writes everything.

Perplexity and Burstiness — The Linguistic Mechanics

AI detectors measure two things:

Perplexity: How surprising is each word given what came before? AI produces low-perplexity (highly predictable) text. Use precise, field-specific terminology — unexpected to a language model, expected to a domain expert.

Burstiness: How variable are sentence lengths? AI: uniform. Humans: erratic in the best sense. Target a sentence-length profile like: 8 words. Then 31. Then 14. Not: 22. Then 24. Then 21.

To raise perplexity naturally: use the exact technical term your field uses, include compound qualifiers specific to your experimental conditions, name specific proteins/genes/methods rather than generic descriptions.

AI-Voice Self-Audit

Before delivering any text, run these checks:

Content

• No significance inflation (pivotal, crucial, testament, landscape, etc.)
• Every claim is specific and cited — no vague attributions ("studies show")
• No -ing analyses (highlighting, underscoring, reflecting)
• All conclusions state a mechanism or quantity, not a general importance

Language

• No AI vocabulary words (see pattern #7 list)
• No synonym cycling — one term per entity throughout
• "Is" where "serves as" is unnecessary
• No excessive hedging stacks

Style

• No em dash overuse (max one per major section)
• No inline-header lists with bold labels
• No "Furthermore," "Moreover," "Additionally" as paragraph openers (max one per manuscript)
• Sentence lengths vary visibly within each paragraph

Communication

• No chatbot artifacts
• No generic conclusions — all future directions are specific

Rhythm check (read aloud): Does every paragraph flow at a consistent speaking pace? If so, break it up.

PART IV: NATURE STORYTELLING AND NARRATIVE CRAFT

The Story Framework

Nature papers are not reports of what was done. They are arguments for why the findings matter and how they change the field. Before writing, identify:

1. The problem — what the field did not know or could not do
2. The insight — the key conceptual or technical advance
3. The narrative thread — the chain of evidence connecting your data points to your central claim
4. The "so what" — the concrete advance for the field, stated quantitatively

Introduction as a Funnel

Paragraph 1 (broad): The field-level problem, accessible to non-specialists
Paragraph 2 (narrower): What has been achieved; what remains unknown or unsolved
Paragraph 3 (specific): The gap this paper addresses; why existing approaches fail
Paragraph 4 (task): "Here we show..." — present tense; one sentence for the central finding

"Here We Show" — Nature's Canonical Construction

The central finding of a Nature paper is typically introduced with:

• "Here we show that…"
• "Here we report…"
• "We present…"
• "We demonstrate that…"

This appears both in the summary paragraph and can echo in the Introduction. It signals to editors and readers: this is the paper's single central contribution.

The Central Claim Test

Before writing, complete this sentence: "This paper demonstrates that [X] by showing [Y], with the implication that [Z]."

Every section should contribute to proving this one sentence. If a figure does not contribute, consider whether it belongs.

Results as Logical Progression

Each Results paragraph should answer one question that leads naturally to the next. The final paragraph of Results should bring the reader to the threshold of the Discussion's conclusion. Structure example:

Results ¶1: Does the approach work in vitro? (Yes — Fig. 1a,b)
Results ¶2: Does it work in the primary biological context? (Yes, better than existing — Fig. 2)

PART V: JOURNAL PROFILE (DYNAMICALLY BUILT — DO NOT HARDCODE)

Never use memorized or hardcoded journal requirements. Run Phase 1a for every submission target.

Journal guidelines, word limits, figure limits, citation styles, AI policies, and LaTeX templates change without notice. A requirement that was accurate six months ago may now cause desk rejection. Always fetch live.

Why Live Lookup Is Required

• Word limits are revised (e.g., Nature Biotechnology changed its article length policy in 2023)
• AI authorship policies are being updated quarterly across all major publishers (2024–2025)
• LaTeX templates are versioned; submitting with an outdated template can delay processing
• Scope and editorial priorities shift with new editors-in-chief
• Some journals have introduced new mandatory sections (e.g., CRediT author contributions, Data Availability Statements, AI disclosure) that cached knowledge will miss

The Journal Profile File

After running Phase 1a, the project directory contains journal_profile.yaml and journal_profile_summary.md. Every formatting decision — section order, word counts, citation format, required elements, LaTeX class — is derived from these files, not from this skill's prior knowledge.

Guidance When a Journal Cannot Be Looked Up

If WebSearch and WebFetch both fail (network unavailable, journal behind hard paywall with no public guidelines):

1. Use a structurally conservative IMRaD format (Abstract / Introduction / Results / Discussion / Methods)
2. Target ≤4,000 words main text, ≤250-word abstract — safe for most journals
3. Use numbered Vancouver references (compatible with the widest range of journals)
4. Flag all format-dependent choices with [VERIFY AGAINST AUTHOR GUIDELINES]
5. Tell the user explicitly: "Journal guidelines could not be fetched. All formatting decisions should be manually verified at [journal URL] before submission."

Format Decisions That Always Require Live Lookup

These cannot be assumed from memory — always check:
