This command is read-only. It reports findings but does not move or modify files. The user decides what to act on.
Read .cursor/rules/repo-structure.mdc to load the directory map, placement rules, and naming conventions.
List all files in the repo root (not directories). Compare against the allowed root files:
README.md, AI-DISCLOSURE.md, BACKLOG.md, BACKLOG-ARCHIVE.md, CLAUDE.md, STYLE.md, .gitignore, .cursorrules, .actrc, .actrc.example, .secretsFlag anything else as "Misplaced root file" with a suggested destination based on the directory map.
List all top-level directories (excluding .git/, .cursor/, .claude/, .meta-system-backup/, .planning/, .taches-import/, .cursor-skills/, .claude-plugin/).
For each directory:
README.md. Flag missing READMEs as "Missing README".Read the root README.md and find the "Directory Structure" section. Compare the directories listed there against the actual top-level directories on disk. Flag:
Read .cursorrules and find the "Project Contents" section. Compare against actual directories. Flag mismatches the same way as Step 4.
Scan for common violations:
analyses/ or archive/ (should be consolidated into research/ or removed)docs/ (symptom/cause/fix structure in a docs/ file)Present findings organized by severity:
## Repo Structure Audit
### Misplaced Files (move these)
- [ ] `file.sh` in root → suggested: `{destination}/`
### Missing READMEs
- [ ] `directory/` has no README.md
### Stale References
- [ ] `README.md` directory map missing: `{dir}/`
- [ ] `.cursorrules` project contents missing: `{dir}/`
### Convention Violations
- [ ] `Directory_Name/` — should be lowercase-hyphenated
### Clean
- Everything else looks good. {N} directories checked, {M} follow conventions.
If there are no findings in a category, omit that section. End with the "Clean" summary line regardless.
After reporting, ask: "Want me to fix any of these? Reply with the numbers or 'all'."
Review all pending changes against repo conventions before committing
Mark files as human-reviewed with specific validation types
Harvest and locally merge changes from a paude container session. Use when pulling agent work from paude, running paude harvest, merging session commits, importing submodule changes from a container, or fixing failed harvest/submodule fetch.
Start a paude container session for fire-and-forget agent work. Use when creating a paude session, delegating a task to paude, running work in an isolated container, setting up a paude worktree, or launching pi/claude/gemini in podman.
Write a task spec file for a paude container agent. Use when delegating work to paude, preparing a paude prompt-file, writing fire-and-forget agent tasks, or scoping submodule work for harvest.
Diagnose a running or stalled paude container session. Use when paude seems stuck, harvest returned empty, checking paude status, debugging 403 proxy blocks, or deciding wait vs harvest vs reset.
