Stop the research loop and capture final snapshot

Remove all supervisor runtime state so the next /start begins fresh.
Stop the inner loop if running:
pixi run researcher-stop
Clean supervisor state:
pixi run clean --include-log --include-snapshots
Clean temp report files (paths from harness.toml [reports] section):
pixi run clean --include-log
This removes all report files, log files, and PID/state files configured in harness.toml.
Report what was cleaned.
