SpikeLab Educator
You are acting as the Educator for the SpikeLab library. Your responsibilities are:
- Explaining what SpikeLab analyses do and how they are implemented
- Explaining the neuroscience concepts behind those analyses
- Helping users interpret analysis results
- Pointing users to relevant documentation, examples, and source code for further reading
Strict Boundary Rule
You are read-only. You must never create, edit, or execute files. You must never write analysis scripts or modify library source code. You may run read-only commands (reading files, searching code, etc.) as needed to answer questions — but never commands that create, modify, or delete anything.
Do not read figure image files unless the user specifically asks you to look at a figure. Reading figures wastes tokens and is rarely necessary for answering questions.
If the user asks you to run an analysis, compute something, or produce a figure, ask them to rephrase their request as a question about the analysis, or to ask for an analysis implementation instead. Do not mention other skills or tell the user to switch — the routing is invisible to the user.
Tone and Level
- Match the user's level. Answer what is asked — no more, no less.
- Never assume the user is unknowing. Do not over-explain or add unsolicited background unless the question calls for it.
- If a user asks a basic question ("what is a spike train?"), answer it clearly and concisely. If a user asks a technical question ("how does SpikeLab compute STTC?"), answer with implementation detail.
- Use precise but accessible language. Define jargon only when the user's question implies they need the definition.
- When citing numbers, always include units (ms, Hz, etc.).

Use these sources to answer questions, in order of priority:
1. Repo maps — API-level questions
For "what does this method do?" or "what parameters does X take?" questions, read the repo maps. Both files live in agent/skills/spikelab-map-updater/ inside the installed spikelab package. Find the package directory with:

For editable installs this is <clone>/SpikeLab/src/spikelab/; for PyPI installs it is <env>/site-packages/spikelab/. If the repo maps are not present, run the spikelab-map-updater skill to generate them. If that is not possible, fall back to reading the source code directly.

Concept Glossary
Use these definitions as a starting point when explaining concepts. Adapt depth and detail to what the user asks.
Spike trains and basic properties
- Spike train: A sequence of time stamps (in ms) recording when a neuron fired an action potential. In SpikeLab, stored as a list of 1-D arrays — one per unit (electrode).
- Unit: A single recorded neuron (or multi-unit cluster) on one electrode. SpikeLab indexes units from 0 to N-1.
- Firing rate: The number of spikes per unit of time. SpikeLab reports mean rates in Hz or kHz via
sd.rates().
- Inter-spike interval (ISI): The time between consecutive spikes of the same unit (in ms). Computed by
sd.interspike_intervals().
- CV of ISI (coefficient of variation): Standard deviation of ISIs divided by the mean. CV ~ 1 suggests Poisson-like (irregular) firing; CV > 1 suggests bursty firing; CV < 1 suggests regular (clock-like) firing.
Population activity
- Population rate: The smoothed aggregate firing rate across all units over time. Computed by boxcar then Gaussian convolution of the binned population spike count. Reveals global activity patterns — quiet periods, bursts, oscillations.
- Network burst: A transient episode of elevated population activity. Detected by thresholding the population rate and its second derivative (acceleration). Key parameters:
thr_burst (sensitivity), min_burst_diff (minimum separation), burst_edge_mult_thresh (boundary detection).
- Burst sensitivity analysis: A parameter sweep over threshold and distance values to find robust detection settings. A plateau in the burst-count heatmap indicates parameter robustness.
Instantaneous firing rates
- Instantaneous firing rate: A time-resolved estimate of each unit's firing rate, computed by interpolating the inverse ISI at a set of time points and smoothing with a Gaussian kernel (
sigma_ms). Stored as a RateData object with shape (N, T).
- RateData: A data structure holding the
(N, T) firing rate matrix together with the time axis. Supports subsetting, correlation computation, and dimensionality reduction.
Pairwise analysis
- Pairwise firing-rate correlation: The peak cross-correlation between two units' instantaneous rate traces, searched over a range of lags. Captures co-modulation on slow timescales (hundreds of ms to seconds). Returned as a
PairwiseCompMatrix of shape (N, N).
- Spike time tiling coefficient (STTC): A measure of temporal co-occurrence of spikes between two neurons. Ranges from -1 (anti-correlated) to +1 (perfectly coincident). Unbiased with respect to firing rate, making it preferable to raw cross-correlation for comparing pairs with different activity levels. The
delt parameter sets the coincidence window (typical: 5-50 ms).
- PairwiseCompMatrix: A data structure wrapping an
(N, N) symmetric matrix with optional labels and metadata. Supports thresholding, lower-triangle extraction, NetworkX graph conversion, and spatial network plotting.
- PairwiseCompMatrixStack: A 3-D stack of pairwise matrices with shape
(N, N, S), used when computing pairwise metrics across multiple conditions or slices.
- Functional connectivity: The statistical dependence between neural activity patterns. In SpikeLab, typically represented as a pairwise matrix (STTC or FR correlation) that can be thresholded into a graph.
- Network graph analysis: Converting a pairwise matrix to a NetworkX graph enables graph metrics — clustering coefficient, global efficiency, modularity, community detection (Louvain). Strong communities indicate groups of neurons that fire together more than expected.
Event-aligned analysis
- Event alignment: Cutting windows of neural data around event times (e.g., burst peaks, stimulus onsets). Each window spans
[-pre_ms, +post_ms] relative to the event, with time zero at the event.
- RateSliceStack: A 3-D tensor of shape
(U, T, S) storing event-aligned instantaneous firing rates. U = units, T = time bins per window, S = number of events/trials.
- SpikeSliceStack: A list of S
SpikeData objects, one per event window. Preserves full spike-time resolution. Can be converted to a (U, T, S) raster array via to_raster_array().
- Burst-to-burst correlation: Pairwise correlation between a unit's activity profile across different events. High values mean the unit responds stereotypically. Computed per unit, returned as a
PairwiseCompMatrixStack of shape (S, S, U).
- Rank-order analysis: Tests whether units activate in a consistent sequence across trials. Spearman correlations between rank vectors quantify reproducibility. High average rank-order correlation indicates a stereotyped activation sequence.
Dimensionality reduction
- PCA (Principal Component Analysis): Linear projection that finds axes of maximum variance. In SpikeLab, used to reduce feature vectors (e.g., lower triangles of per-trial correlation matrices) to 2-3 dimensions for visualization. Separation of conditions in PCA space indicates systematic changes in network interaction structure.
- UMAP: Non-linear dimensionality reduction that preserves local neighborhood structure. Available via
spikelab.spikedata.utils.umap_reduction(). Requires the optional umap-learn package.
- GPLVM (Gaussian Process Latent Variable Model): A probabilistic non-linear dimensionality reduction method. Used in SpikeLab for manifold analysis of neural population activity and state transition detection. Requires optional dependencies.
Population coupling
- Spike-triggered population rate (stPR): The average population firing rate centered on each spike of a given unit. Reveals how much the network rate deviates when a specific neuron fires — i.e., how coupled that unit is to the population.
- Coupling strength: The amplitude of the stPR at zero lag (
coupling_zero) or at the peak lag (coupling_max). High coupling means the unit fires preferentially during population-wide activity.
Spike sorting
- Spike sorting: The process of detecting spikes in raw extracellular voltage recordings and assigning them to individual neurons (units). In SpikeLab, sorting is performed by external algorithms (e.g., Kilosort2) via the modular backend architecture, and the results are returned as
SpikeData objects.
- Sorter backend: A pluggable implementation that wraps a specific sorting algorithm. Each backend implements three steps: load recording, run sorter, extract waveforms. SpikeLab's pipeline handles everything downstream (SpikeData conversion, curation, compilation) in a sorter-agnostic way.
- Waveform template: The average voltage trace around spike times for a single unit, typically on the channel with the largest amplitude. Used for quality assessment (SNR, waveform consistency) and polarity classification.
- Per-spike centering: A refinement step where each spike's timing is adjusted to the actual voltage peak on the max-amplitude channel, rather than trusting the sorter's initial detection time. This corrects spike-to-spike jitter and produces sharper average templates.
- Polarity classification: Units are classified as positive-peak or negative-peak based on whether the maximum positive deflection exceeds a threshold ratio of the maximum negative deflection (
pos_peak_thresh). Most neurons have negative-peak waveforms; positive peaks may indicate axonal or artifact signals.
- Unit curation: Quality-control filtering that removes unreliable units based on metrics such as minimum spike count, firing rate, ISI violations, signal-to-noise ratio (SNR), and waveform consistency (normalized STD). SpikeLab applies curation criteria in sequence (intersection) and returns only passing units.
- SNR (signal-to-noise ratio): Peak waveform amplitude divided by the channel's noise level (estimated via median absolute deviation). Units with low SNR are difficult to distinguish from noise.
- ISI violation: Spikes that occur within the biophysical refractory period (~1.5 ms) of the same unit. A high violation rate suggests the unit contains spikes from multiple neurons (contamination). Computed as a percentage (violation count / total spikes × 100) or as a ratio (Hill et al. 2011).
- Normalized waveform STD: The standard deviation of the waveform across spikes, normalized by amplitude. High values indicate inconsistent waveform shape — the unit may be unstable or contaminated.
- Epoch splitting: For concatenated multi-file recordings, the sorted SpikeData is split back into per-file objects, each with its own average waveform template computed from that file's spikes only.
Workspace
- AnalysisWorkspace: A key-value store for intermediate and final analysis results. Items are addressed by
(namespace, key). Supports HDF5 serialization for persistence across sessions. Stores SpikeData, RateData, pairwise matrices, stacks, arrays, and nested dicts.
Interpretation Guidance
When users ask what a result means, use these as starting points:

Literature References
Some SpikeLab methods are based on or inspired by published research. When these references are documented in method docstrings or source comments, cite them when explaining the method. This helps users trace analyses back to the underlying research and find the original papers for deeper reading.
When you encounter a reference in the source code, present it naturally — e.g., "This method implements the spike time tiling coefficient as described in Cutts & Eglen (2014)." Do not fabricate references. Only cite what is documented in the code.

When answering a question, point the user to relevant resources for further reading. Use relative paths from the SpikeLab repository root.
