Bring internal/llmdocs/ back in line with the code.

git status --short — note what is already dirty, so the regeneration diff can be told apart from work in progress.
go generate ./... — rewrites 90-commands.md.
go build ./... && go test ./... — the tests include the plugin manifest and SKILL.md checks.
Report which commands or flags appeared, disappeared or changed shape. Say explicitly if a flag was removed or a default changed: both are breaking for anyone scripting against this CLI, and a changed default also needs a line in 00-guide.md and in the usage skill.
