Obsidian MCP Patch Content Limitation
Problem
The Obsidian MCP server's obsidian_patch_content function cannot target sub-headings (H2, H3, etc.) when a
higher-level heading exists in the file. This makes surgical editing of specific sections impossible via the standard
approach.
Context / Trigger Conditions
This limitation applies when:
- Using
obsidian_patch_content with target_type: "heading"
- Targeting an H2/H3 heading in a file that has an H1 heading
- Error message:
Error 40080: The patch you provided could not be applied to the target content. invalid-target
- File structure has nested headings (
# H1 → ## H2 → ### H3)
Solution
What Works

Workaround 1: Delete and Recreate
When you need to edit a specific section:
1. obsidian_get_file_contents → read full content
2. Modify the content string (find/replace the section)
3. obsidian_delete_file → remove old file
4. obsidian_append_content → create new file with modified content
Workaround 2: Structure Files for Editability
Design Obsidian files so each major section is its own file:
Instead of:
# Main Topic
## Section A
Content A
## Section B
Content B
Use:
main-topic/
├── _index.md # Links to sections, no H1
├── section-a.md # Starts with ## Section A (editable!)
└── section-b.md # Starts with ## Section B (editable!)
Each file without an H1 allows its top-level heading (H2) to be targeted.
Workaround 3: Use Append for Additive Changes
If you only need to add content (not modify existing):

Notes
- This is a limitation of the Obsidian REST API community plugin, not Obsidian itself
- Block references (
target_type: "block") may have similar limitations
- Frontmatter editing works reliably for metadata updates
- For large documents, consider the "one file per section" structure from the start
- The limitation may be fixed in future versions of the MCP server
