Secondary Structure Prediction

RNAalifold: Consensus Structure from Alignment

Predicts a consensus structure from a multiple sequence alignment, combining thermodynamic stability with covariation evidence.

Predicts the hybridization structure of two RNA molecules.

LinearFold: Fast Folding for Long Sequences
