Basic Variant Calling

Output Variants Only

# -v outputs variant sites only (not reference calls)

Output All Sites

bcftools mpileup -f reference.fa input.bam | bcftools call -m -o all_sites.vcf
# Without -v, outputs all sites including reference

Ploidy
